Kouta loves Lucy more than Yuka, because as it is written, he moves first by natural instinct and desire, while with Yuka is a little more forced (including that the original manga version is only about their love). The main point is that both of them, decided to split up for a while, in order to make human beings to believe that diclonius are.

In the anime: Yes Lucy genuinely loved Kouta. Of all the people who she hurt, killed, and wronged Kouta was the person she actually felt remorse for. Aiko wasn't her fault, and she blames Kurama for it, but Lucy also genuinely cared for Aiko as well. But Kouta by and large was the person she genuinely cared about the most.
