The scene change to Kaji is not meant to imply it is Misato. It is literally just showing what's going on on his end. It is understandable why this misinterpretation happens, though. Misato would never kill Kaji, because she was already at that point suspicious of NERV and beginning to perform her own investigations.

Even in the Case of Misato Katsuragi, all the talk of her being allegedly promiscuous is specifically in relation to her actions and relationship with Kaji and not other people. But some take this scene and inflate it to suddenly mean that she's loose with men. Nothing in the show suggests this is the case.

She's broken, just like everyone else in the show, but the way she shows it is with her difficulty with boundaries regarding sex. It is WRONG what she's doing.
